I feel like I am probably overlooking an obvious spot in the database, but I can't find where the users Company Name, Website, (alternate) Phone Number, and Alternate Email are stored. They don't seem to show up in default/models/User.php either. Also, I can see those fields when I browse the users as an admin, but when I log in as the user and hit edit profile those fields aren't there. Are the users allowed to edit those fields?

I guess you have added these fields from aMember CP -> Add fields? If so if field types are "common", amember will store these fields in am_data table. In order to add fields to profile page you have to edit Profile form in aMember CP -> Forms Editor and add these field's bricks to form.

Ah, that looks to be the case, they must have been added back in v3. Thanks for the help!
