Can it run on a subdomain?

    Can I set amember up on a subdomain without it affecting the main domain?
    (eventually I'd like to integrate the main domain as well)

    When you install aMember, it does not affect anything until you ask it. You have to protect folders from aMember CP and you can do it as you want and when you want. So answer is yes.
