I'm trying to set up amember with wordpress, I have my main site in the root of my domain. So I can do what I want with my membership area I have a second wordpress installation in another directory(members) on the main site, I don't particularly need wordpress integration as my members will get access to all content. This second installation doesn't use pretty permalinks or seo plugins.

Could anyone advise on the best way to set up protection for the "members" site/directory. When I protect the directory (members) I can't go straight to wp-admin, I just get the amember login page,

    any advice appreciated

If you stick wordpress behind a protected directory (walled garden) you will need to login via amember before you can get into the wordpress system.

What I'd suggest is creating a new product in amember that gives admin access to wordpress. Also add this product to the protect folders settings. Then create a new user in amember and add this prouct. This will get you through the wall and also allow you to log into wordpress as an admin.
